Upgrading an iPhone 3GS to iOS 5.1.1 today is difficult because Apple no longer signs that firmware version. To perform this upgrade, you must have previously saved SHSH blobs for iOS 5.1.1 for your specific device. If you have those blobs, you can use a tool like Redsn0w or iFaith to stitch them into a custom IPSW file. Once the custom firmware is created, put your device into Pwned DFU mode using Redsn0w. Then, open iTunes and perform a Shift-Restore on Windows or Option-Restore on Mac, selecting the custom iOS 5.1.1 firmware. If you do not have saved blobs, iTunes will only allow you to upgrade to the latest supported version for the 3GS, which is iOS 6.1.6.
